If your son's case is CR2 or IR2 visa class, then yes, it's a separate case from your wife's CR1/IR1 case. As you are seeing now, each case requires its own set of documentary evidence, which are reviewed by NVC separately. That said, it is possible (and recommended) for you to request NVC to link the 2 cases, if you haven't already done so. That way, after both cases get DQ at NVC, your wife and son will be scheduled together for visa interview. Just checking -- is he your biological son? If so, were you already a US citizen at the time of his birth? -
I-94 is not applicable to you, as you are a resident now, not a visitor. From https://i94.cbp.dhs.gov/ -- "A Form I-94 is needed by all visitors except: U.S. Citizens, returning resident aliens, aliens with immigrant visas, and most Canadian citizens visiting or in transit."

The reason I asked is that the much faster DCF process could be an option for you if your wife can get a job transfer to the US. Imminent job relocation to the US (for the US citizen) is one of the exceptional circumstances accepted for DCF. If you would like to immigrate in the fastest way possible, you and your wife might want to consider it. The I-130, I-864, and other documentation requirements would be the same, but DCF would let you bypass the USCIS and NVC stages, and just interact directly with the consulate. Even if you go through the normal CR1 process (instead of DCF), the USC having a job transfer offer would still be beneficial in meeting the I-864 requirements. If the USC's income will continue from the same company after moving to the US, the current foreign income may be used as qualifying income for the I-864. You may not need a joint sponsor, if that income is above the minimum threshold.

Your wife's and son's cases are separate cases. Each should get an NVC email and/or CEAC inbox message with the words "Documentarily Qualified" (DQ). The DQ email would list the specific case ID. Only after a case is DQ will it be queued for interview at the consulate. -

Minor child of LPR parent is under "Family Preference" visa category, not "Immediate Relative" category. Different CSPA rules. -

After your wife gets her IL and gets her Canadian passport, upload a copy of the passport bio page to CEAC. I assume your wife wants her IR1 visa to be in her Canadian passport? She should bring her Indian passport to the visa interview as well. On the day of her interview, she should update the DS-260 info about other citizenships/nationalities, and add her Canadian passport details. Make sure to volunteer this new information to the document checker prior to the interview or to the interviewing officer at the consulate in Montreal. -

You have 6 months (maximum) from the date of your medical (NOT the visa issue date) to enter the US with your K1 visa. Once you use the visa, it is invalidated. Remember, K1 is a single-entry visa. After you get married, you are free to leave the US whenever you want, BUT you cannot legally return to immigrate without one of the following -- a green card, a valid advance parole, or a new CR1/IR1 spouse visa.

If tax documents are all you submitted, I'm not surprised the CRBA application was denied. USCs are required to file US taxes wherever in the world they reside, so tax documents do not prove US physical presence, regardless of the address listed on the tax form. Better evidence of US presence would be US school/employment/medical/driving records. Also, US entry/exit records on your old foreign passports, or obtained via FOIA request to CBP.
