    The ban still exist as it must be served outside the US. It sounds like she has been caught in the US illegally more than once which would lead to a 9c ban which is a lifetime ban with no waiver for 10 years.
    Please provide more information on all her crossings and removals.

    I fought with the state for years on my child support issue, they wasted two years of my life with charges of felony non-support. I provided copies of every check, money order, tax refund garnished, pay garnished, etc. After two years they admitted they made a mistake and dropped the charges. Turns out at they time they filed the charges I was over $9.000 ahead due to all the garnishments they had done. In a child support case you are always guilty unless you can prove your innocence.

    Until you receive US citizenship you are required to follow the requirements for your country of citizenship. Although being a US permanent resident may increase your chances of obtaining a visa to another country, it is not a guarantee.

    The extra deduction won't help unless his foreign income is small. Remember he has not paid a penny in US tax on the income as of now unlike us who have part take every payday.

    Usually not recommended but in this case your ties to Japan would also be helpful. She is being denied because they think you are trying to avoid the year long wait for a spousal visa by her coming on a tourist visa and then adjusting status.
    Of course documents of her ties to the country are most important but also showing your ties to the country will help prove she is not coming with immigrant intent, why would she try to immigrate while you are still living long-term in Japan. Therefore it might be best to wait until you have your long term permit (visa) to stay in Japan and provide a copy of that at her interview.

    Either you are married or you are not. If you present a wedding certificate dated prior to receiving the K-1 and from another country that may or may not present issues of fraud. 
    Why not have her use the K-1 since she already has it, come to the US and get married. She can leave with no problem. Then you can begin the CR-1 process which will take over 1 year.
    Once the CR-1 is granted and she enters the US she will receive a stamp in her passport which acts as a green card for one year.
