The change is automatic, you don't need to do a thing. Only issue is that the date went from being current now for the F2A, to waiting 22 years for the F2B to become current.

If they are asking you to file a new application, doubt they processed the previous one. How did you file? Have you checked the status of your application?

So the application for the new passport was not processed? Then there should not be an issue.

If your plans are the ones you shared on another thread, the B2 will certainly be denied.

Your wife can bring her old passport and explain the discrepancy during interview. If there was a problem, they will issue an RFE for the corrected certificate.
