Different Passport vs.Petition name

In March when I sent in the petition for K3, I used my wife's middle name as we would do here in the states. After I knew I should have used her family name and dropped her old middle name we figured we would just stick with her old middle name while we go through the process. The NBI clearance went OK but after her CFO Seminar, her certificate had her "new" middle name and they weren't going to change it. Her travel agent also told her that her passport will have her new middle name on it also, they can't use her existing name. I made two phone calls to the embassy ( one was to Loraine ). They both said we should be OK so long as her B.C and our M.C. are correct. I worry now that she will be turned away at her physical because of the name difference, etc. Any suggestions on what to do before she hands in her passport application ?
