So my wife and I have came through the POE on September 2nd and we noticed that they only stamped the regular stamp like the circle stamp in her passport and nothing else.

He didnt pull us over to ask more questions, didnt take the X-Ray disc, no questions, no explinations nothing and just let us through.

We then waited 2 weeks and have not recieved our SSN yet so we called the SSN office and they dont see any information about her in the system. We are going tomorrow to a local SS branch to see what we need and if we need to apply.

I connected to the USICS app and there is not status update that the card is being produced and now I am worried that the Border Officer didnt update anything.

We paid all the fees, and everything

You will have to call CBP in your area and explain what happened and see if can do a walk in appointment to fix it. There is no green card if are placed incorrectly in the system.

if you were aware that he was asking the right questions for a POE, why didn’t you speak up and ask?

That's the only stamp you get at POE.  Does it indicate "CR-1" or "IR-1" ?  CBP doesn't normally take the X-Rays.  They aren't required to pull you into secondary.  SS cards sometimes take more time.

Is the stamp similar to this?

What exactly does your online status say? Does it say payment has been received? It can take 90 days to get the card so I wouldn't worry about that but just check your status to make sure it's acknowledged the payment.

I also wouldn't worry about the SSN, my daughter wasn't in the system either and had to order hers manually, it seems that's quite a frequent occurrence.

One stamp is normal too. Hopefully you're worrying unnecessarily, but just check your stamp to make sure it looks like the one above, and check your status too.
