Please I want to find out, my in-law filed for his family. His wife was refused but the children were issued a visa (note: the kids are not his). He wants to find out after the kids arrive here, are they going to issue them a green card or if he can apply for a passport.

Your post is missing several important pieces of information before anyone can venture to guess the answer: 

Is your in-law a USC? 

How old are the children now and how old were they when he married their mother? 

 

Also, why was his wife refused? Was it a missing piece of paperwork or something else?

The kids are 8 and 6 years and they have been married over 2-3 years. She was refused based on some paper works which is now being sorted. He wants to find out once the kids arrived can he apply for passport for them or they will issue a green card first

Again, is he a USC? Unless he's a USC the kids will be LPRs until their mother naturalizes. 

 

IF he is a USC, don't pay for green card issuance fees and take them to a passport appointment (probably best to wait until SS card in hand) to get passports issued and follow up with certificate of citizenship N-600 later on. Mother will also need to be at the appointment. 

 

The wife is sounds like it refused pending receipt of paperwork they asked for it. That's not a real refusal - as soon as she gets them the papers in she'll get the visa in her passport.

Yes he’s a US citizen.

The kids are his step-kids so they can't get a US passport unless he adopts them. Adoption has it's own set of laws for immigration purposes. The kids will only be greencard holders; no US citizenship. Good luck.
