My wife years ago was denied a travel visa cause she couldn’t prove strong ties.

in 2011 we were only friends on MySpace we chatted as regular friends for years  and I decided to invite her over  to visit LA  in 2019 but she was denied .I decided to visit her instead for two weeks. But we didn’t start dating until I made more trips . At the time of the travel interview said she said she was visiting a friend me who Name was on the application .

when she goes to her spouse interview and they ask her about it ? How can she word it the reason for the travel ? So it don’t look like we were dating cause  we wasn’t .

The subject won't even come up.  Denied tourist visas, in themselves, have no effect on a spousal visa.

In summary, it took 13 months for approval of the CR-1.  It took 44 months for approval of the I-751.  It took 4 months for approval of the N-400.   It took 172 days from N-400 application to Oath Ceremony.   It took 6 weeks for Passport, then 7 additional weeks for return of wife's Naturalization Certificate..

What if ask the nature of that visit ?

She should answer with the truth.  As I said, it won't even be mentioned by the officer....Why would it be?

Maybe I am just over thinking . This process is too much.  I only ask cause my name will already be in the system as the person she was going to visit. I don’t want them thinking we were dating . I mean we flirted online but we wasn’t dating yet until like my third visit.

Yes, you are overthinking.  This is a case where 1, the truth will set you free, and/or 2, it will never come up in the interview anyway.
