Without ROM, the consulate won't let her get a PH passport in her married name, regardless of what name is on her GC.  She can get a passport in her maiden name, though.

If she travels to/from the Phils, is there going to be a problem with the mis-match?

Nope, as long as her ticket matches whatever name is on her passport.  To link the passport name with her GC name, have her bring a copy of your US marriage certificate whenever she travels.
