No.

MFJ works for some while at the same time, does not for others. Go with whatever leaves more $$ in your pockets. 

Immigration journey is not: fast, for the faint at heart, easy, cheap, for the impatient nor right away. If more than 50% of this applies to you, best get off the bus.

we filed married filing seperatly because she was getting 2500 back and I had to pay 3000. Together we would have had to pay almost 4000. Just the way it worked out. saved me 3500. didnt even question it at interview.

Some people have complicated tax situations and it makes more sense for them to file MFS. For the vast majority though, it's better to file MFJ. As long as you don't file as a single person and don't owe any back taxes (in which case you should have a payment plan with the IRS), you shouldn't have any issues with naturalization.

As long as you remain married and living together it shouldn't be an issue. Just have an answer as to why you chose to file separately. Ideally have the number for how much you saved in taxes by doing that written down.
