All new hire paperwork was being done online for remote work. I just got a copy of I9, it says NA in place of other last names used. It already went through everify and passed. Will it cause any problems in future? All my documents all in my married name I.e. State ID,ssn,green card. Will it cause problems for n400 application eventually? Please help.

Per https://www.uscis.gov/sites/default/files/document/forms/i-9-paper-version.pdf you are required to fill out section 1, not your employer.  
 

If your employer is filling out section 1, I think it will get in trouble with DHS some day. 
 

i don’t think you will get in trouble, since you presumably provided valid List A or List B/C documents, but moving forward only sign I-9s you’ve filled out.

It was filled out online by me. I filled put maiden name but it doesnt show up in the paper I9.Like it was not the I9 itself but a set of questions use to automatically fill section I9. Is failing to mention maiden name a huge issue? The everify already came back as "employment authorized". I got married only a few days after coming on k1 so I have only ever used my married name here.

Yes I provided unrestricted ssc and state Id AND made sure to tick the number 3."lawful permanent resident" because I am a green card holder and provided the alien number next to it. It's just missing the maiden name.

Can it cause a huge problem to have missing maiden name on I9 while already passed through everify? Im very scared. Should I get it fixed?

Why are you worried about the N400?! What’s the connection?

Because I read on this site that mistakes on I9 could cause problems. Like someone who chose US citizen or LPR wrongfully. Im not sure if missing maiden name is at the same level of seriousness or not. That's why I was asking questions. I made sure to choose LPR because I have a green card. Am I in trouble?

Absolutely not at the same level. The first one would be a false claim to US citizenship. That is a deportable offense, or could be. Missing your maiden name is not an issue. You’re not misrepresenting yourself.
