Okay, so I entered with a CR-1 about 2 months ago and after I did, everything relating to me on the I-94 site (admission info/travel history) disappeared as I was no longer a nonimmigrant. Definitely sounds like something got messed up. Deferred inspection should be able to correct your wife's admission.

No worries on the I-94 front.  In 2006 when my wife and stepdaughter entered, August 30, their passports were stamped with August 39, and their sealed envelopes were not taken.  Deferred inspection took care of all that just fine.

Facts are cheap...knowing how to use them is precious...
