No.  Your AOS will not be denied for filing after 90 days in the US.  However, if you marry after the 90 days (expiration of your I-94), you must also submit an I-130 with your Adjustment of Status package.

Please fill in your time line....

We get marry a month after my wife come to USA.  But I have  not file for AOS after a year.  I know her I-94 only last 90,  but I did not know you have to file AOS within 90days. will there be any issue to file after a years?  thanks.

Technically there's no requirement to file for AOS before day 90, but your spouse has been out of status for all this time and can be deported. File asap.

There are no benefits in waiting to file for adjustment.  It can be a miserable life in limbo status.   Not only is your wife out of status and subject to removal, but you have now delayed getting her green card by a year and you have delayed  her eligibility to become a US citizen by a year.  You have also delayed her ability to work and/or travel outside the US.  Even if you have to borrow the money, I advise you to file as soon as possible.   I don't see any reason for your spouse to wait.
