Should i submit AOS, DS260 and Civil documents to NVC online at the same time?

Or i can submit AOS now, DS260 at later date once i have my wife's passport information (she has not received one yet) and then at later date all the required civil document?

 

Will there be any difference from NVC process timeline prospective?

No difference.  NVC review will only start some time after all financial + civil documents have been uploaded to CEAC.  Your case will not be in line for review if any required document is missing.
