So what can we do? Can she still submit the adjustment of status? What will happen if USCIS receives the forms and then her last day comes at her work? Wouldn’t she need to go back to the Philippines? Or can she now just wait for USCIS to adjust her status her, legally? We are trying to avoid for her to stay illegally here in the US..she waited almost 10 years for her petition through our mom so we don’t want to mess it up by her staying here illegally...

I just want to update you as well as the others you commented here and for those who will be reading this case.

My sister contacted her company’s lawyer and she received a general view with regards to her case. She was told that due to her pd is now current, she can apply for her adjustment of status and should do it before her last day at her work (we mailed all the documents yesterday and it will be delivered by the end of the day today at USCIS Chicago). She was told that even though they are giving her 60 days grace period, they do not advise for her to submit her documents during this grace period but while she is still working for them and is still on L1 visa legally. 
So, you are right, @aaron2020 ! Thank you so so much for the advice! We are contacting NVC to inform them about my sister’s adjustment of status..though the $300+ IV fee that we paid (paid too early before asking you guys) now is down the drain, at least she’s now adjusting her status here and we are just going to pray that due to covid, no retrogression will happen and her pd will stay current. 
My advice for those who are reading this, ask here first before paying anything because once we paid, there is no refund. Our members here are very helpful and knowledgable..though there will be some conflicting infos like in here, at least there will be a certain guide that will encourage us to look farther!

P.S.

We just got out of the phone and yup, no refund..but we were told to inform NVC through the public forum MVC.state.gov to write them about the adjustment of status decision of my sister.
