Which visa should we apply for

Yh we just want to start the process right. We would never ever disclose that she was born male because my wife is not comfortable with it and if the Sierra Leone government found out then may or may not grant certificate! But I think we are just gonna get marriage registered and submit the visa paper work with her passport but the only other thing is how should she mark her gender on the I130 form. Since her birth certificate say male we assume she will check male

The I-130 is for the US and in the US gender change is legal. Heck she has a US passport with her correct gender so I wouldn't see a reason why she would have to check male

Passport says female.  Then mark it as that. That's her new identity as of today. Make your life easy.

Immigration journey is not: fast, for the faint at heart, easy, cheap, for the impatient nor right away. If more than 50% of this applies to you, best get off the bus.
