My father-in-law is my joint sponsor and i was just looking over his affidavit. He wrote his annual salary and then on the tax info page wrote a different number for individual income. Should those two numbers match?

There are a lot of other factors that can affect his income beyond salary like: sale of stock, interest received, rental income, etc.

In other words, it should be fine? They won't look at it like a red flag?

I imagine it would be fine, but I'd probably include a letter from him explaining the difference briefly. Then again, his tax forms and stuff should cover it fine?

Also, his tax forms, was he suppose to put Line 8 or Line 22 for his individual income?

This is a little convoluted. My income letter states I make the gross amount. My W-2 indicates a different amount - so my I864 shows a different income as compared to my income letter. I used the income from my W-2 on the I864 (same as line 22.) There is a differnece in my case of $25,000 and no one asked me anything about it. If I had used 2005 numbers the difference would only be a few hundred dollards (I had a large distribution to me at the end of 2004 plus I had put several Ks in my deffered comp.) But in any case - they will seldom be exact but normally they will be close if there are no special factors. Good luck
