So during the time that we send in our I-129f some questions that werent applicable to us, we left them blank (no N/A). How big is the chance they will send us an RFE for this?

Very little

YMMV

It depends upon whether these questions are critical to USCIS or not. Sure we didn't mark literally all questions and some were left blank. If you have omitted something really important, they can RFE you. If not, so be it

I read an article that said I should write 'N/A' or 'not applicable' for questions that don't apply for us. Is it right? Can't I leave that in blank? for example I filled the spaces for Beneficiary's family, but there are more spaces. Should I write 'not applicable' or just leave it in blank?

We left everything that didn't apply blank, and we were approved.

Same here.

Notice when you use some check boxes, they will actually make area not fillable (unless you manually write out N/A later on) So I think living blank section that do not appy to you like multiple address, places of work etc is fine.

BUT do not miss the questions that are Yes/No, like IMB one or criminal history.
