how will political affiliation be determined? NeoNazi vs Anftifa vs anyone else, do they need to self identify or is this a form of acceptable profiling? Who makes the determination ? Is the DC metro a public conveyance?

I would assume since both groups you mentioned have a distinctive look that it would go under "acceptable profiling" as it would be hard to miss them. Just like it was hard to miss who were going to the Women's March because the majority was wearing pink.

random large or small white men in groups carrying gym bags with unknown contents, what are they? are they a threat? Are they NeoNazis, Antifa or Gym Rats?

I come from a country that somehow allows Nazi's to march on May 1st every year. I sadly know how to spot neo-nazi's. There seem to be some cultural difference between American and Swedish neo-nazi's but in general they are pretty easy to spot.

antifa confronts neonazis and racists. they protect counter protesters from being attacked. i'm glad they'll be there, and i'm also glad that the counter protesters and antifa will largely outnumber the unite the right group.
