My wife came here in June. We married in September and she got insurance in September as well. I'm confused as to the ACA fine. It seems as if we have to pay it since she was in the country more than 183 days? Kind of ridiculous since she wasn't in the country the first half of the year. 

Anyone have experience with this?

Here is our experience: we moved back to the US in September (fiance was on K-1). We used a free software package recommended by IRS. It turns out that we did not have to pay a fine.

If you're using a DIY tax software, look up ACA Exemption Code C: that will be the code used to waive the penalty for the months she wasn't in the U.S.

Wow. I never thought of that.  My husband and I got insurance until September and I arrived here by the end of June. He was lazy and never got insurance before so I'm sure he will have to pay a fine for himself. I wonder if mine can be waived.. We got married in July.

Your husband would be on the line for a penalty for non-coverage for Jan thru Aug, if the penalty applies.

 

For you, July-Aug you might have a penalty - not sure if the short-gap exception would apply in this case to waive those two months (look up short-gap aca exception on google).
