You can file Married filing separately, and write NRA where the Social Security Number is requested. You need to file paper returns as software will want the SSN.

I can't either.  You aren't dealing with red flags now.  You are dealing with a visa denial for a reason or reasons.  What did the letter say, when they told you they were sending the case back?

Yes I filed as Married filing separately for 2015 and 2016 but I also had to write my husband's name on the return. My returns were mailed to IRS.  IRS accepted both years tax returns.
