You can file Married filing separately, and write NRA where the Social Security Number is requested. You need to file paper returns as software will want the SSN.

Yes I filed as Married filing separately for 2015 and 2016 but I also had to write my husband's name on the return. My returns were mailed to IRS.  IRS accepted both years tax returns.
