Does anyone know how I can apply for U.S Passport after receiving my certificate?

you can apply the same day after receiving ur certificate and register to vote right them and there

I am applying based on my Green card, so they are probably checking to see if i stayed with the Employer and verifying the docs. I called IRS, setup account etc but it seems i cannot get the "tax transcripts" from IRS in anyway for the years 2006, 2007 or 2008 because stautatory limit records are destroyed after 7 years by law.

So i am in big trouble if i cannot submit these transcripts but there seems to be no way i can get that old docs from IRS. Any input is greatly appreciated.

They can't expect you to have tax records from 10-12 years ago.  You're not required to keep them for any purpose.  They should know this.
