I came to the US with an F1 visa. My spouse is a US citizen. On the application forms, we put the addresses where we "officially"  live and she (petitioner) wrote a letter to explain our situation. 

She technically still lives at her father's house but in reality she spend most days/nights at my apartment. I live in a 3 bedroom apartment with some other people. The landlord refused to add her name to my lease stating that the apartment is for 3 people and she can't add a 4th person. We are definitely planning on moving out after I start making some money too when I receive my EAD. But for now, I am not sure if this difference im address will cause one issues. In our application, We procided copies of joint bank and mobile phone accounts, letters from siblings and friends, lease with my name and the page where it says that only 3 people can live here, congrats card from my wife's coworkers etc.. 

Did any student here have the same issue when they were "officially" not living together?

I'm myself in the same situation even if it's different.

I am here as a J1 visa and sublet a room, I just got married with my girlfriend and we are almost ready to send the AOS paperworks.

She has her own apartment and is gonna move in with me in a couple of weeks. We filled out the paperworks putting my personal address, but since I'm subletting I don't have a legal document or lease mentioning that we will be officially living together.
Does someone have a solution to that?

It's certainly going to get some extra scrutiny. Most of the time doesn't qualify as co-habitation. She's just "visiting." Also, if she is there most of the time including nights and weekends then you are probably in violation of your lease and the landlord can kick you out or demand that your fiance pay back rent.

You can use one address as a mailing address and one as a living address if you'd like. Sometimes the landlord will not allow the spouse to be added to the lease and that is ok. If you say she lives with you and you are using your address that should be fine they do not need proof with the application if you do not have it. You can wait to see if you get an interview and bring it as further proof of a bonafide relationship once you get your new place.
