If she wants to change her last name to yours, use her last name on all the forms. The marriage certificate will act as proof of name change.

If she doesn't want to change her last name, obviously use her last name, but if she changes her mind later and wants to change her name it will cost a lot to replace her green card with her married last name later.

The name she is planning on using going forward since the documents she will receive (GC, EAD/AP) will have the name on them in which she applies. :)
