Trying to file taxes and it makes me want to cry. Help!

 

I've lived (and worked) in the US since 2013 and until May 2016 I was on the F-1 visa so I was a non resident alien and was filing taxes as a non resident alien. In April, I got married to my US citizen spouse and we filed for AOS. I still don't have a green card (interview next week) but I feel like at the end of the year I am a resident alien because I would pass the substantial presence test (May-Dec >183 days). Am I correct?

 

We were initially going to file jointly and elect to treat me as a resident for full year but this way we owe a little bit in federal - but it seems like filing separately is just too much pain - how would I divide my W-2 into NRA and RA parts? Is there any software at all that deals with these type of situations?

 

And my last question is - have anyone ever had to deal with having to file federal married - jointly and state married - jointly for one state of income and married - separately for another? We both live in NY but I work in CT and turbotax wouldn't let me file the CT tax as "married filing jointly"
