My wife was born Russia, her name at birth is Elena and until a few months was living in Urkraine. In her passport her name is spelled Olena, she tells me is a transcription to Ukrainian. The issue is that she doesn't like Olena and want to apply for AOS as Elena.

Her translated birth certificate has her as Yelena. My question is to see if this is possible to apply as Elena even though in mostly all of her documents (Ukrainian drivers license, passport, visa) she is Olena??

everandel,

Apply using the spelling that she wants to use, and show the other spellings where ever 'other names used' is asked for. If it will make you feel more comfortable include a comment that the other names are alternate spellings due to transliteration.
