Clearance to leave Malaysia??

Hello, my wife is leaving Malaysia to Philippines for good today. Her work permit expires today. She talked to an agent sometime ago. The agent told her all she needs is her plane ticket to leave if she's isn't planning on coming back.

Today, at the airport to Kuala Lumpur, an immigration officer says she might need clearance paperwork to leave. She has a multiple entry visa visit pass. I looked up online and it doesn't say much about leaving, only requirements for entry and work permit applications.

In the past she had to get clearance to leave because she was returning with a round trip ticket, but this time she has a one way ticket.

Does anyone have any insight with regards to the above? She is on a tight time-frame. Thank you so much for the help.
