So I know you are supposed to fill out the I-485 in the married last name but I noticed that on our marriage certificate my wife signed with her given last name. Can she still fill out the paperwork with my last name or does she have to fill it out her own? Thanks for any help!

Have she done a name change with the Social Security Office? I signed with my maiden name on the certificate and then I got my name changed at to Social Security Office and I just copied the letter from their office as indication of name change.

All marriage certificates have and are signed with the given last name, however, your name on there is what proves her name change to yours, all she has to do is fill out documents using your last name from now on, so yes, she can start using your last name.
