Pending Amended Tax Return

Firstly, apologies for this long boring read.

I just want to know how best to go about resolving this.

We filed 2014 taxes around February 2015 We had increased HSA deductible contribution for 2014 ( which you can make up till 04/15/2015).

In April 13, 2015, We filed an amended tax return to reflect the increase HSA deduction, Thus reducing taxable income and tax liability. We paid the new Tax amount owed based on the amended return on 04/12/15

Fast forward to June and IRS mail us a bill for the difference between the initial amount owed on 1040 (filed in February and the amount paid for the amended return1040X tax liability.

I thought It was ok since the amended return online shows receipt and processing pending, that once they process the amended return, the amount will reflect $0.00 Balance but I tracked my amended return today and it says

"Your amended return was received on April 13, 2015. However, it has not been processed. We apologize for any inconvenience.

Please call 800-829-0582, extension 623, between the hours of 7 a.m. and 7 p.m., Monday through Friday. You will need a copy of your amended return."

So I called in & the customer service can not view a copy of the amended returns even though He informs me the amended returns was "closed out".

I also have to explain the deduction change and all that to him

After putting me on hold for some time. He advised I should mail in another amended return but when I asked what's the guarantee this wont happen with the new returns & he couldn't guarantee that.

So he asked that that I call in when I have a copy of my amended return so I could fax in to the rep on the phone and see how else we could resolve this.

Well as it is I have a naturalization interview next Tuesday 07/14. I'm hoping it should not be an issue if I can not bring in a tax transcript (which are not available online as at today anyway) .

I can also go get a copy from the local IRS office (5 mins away from me) but if the transcripts still incorrectly shows balance owed , then I would rather go in with my 1040, 1040 X and W2s, 1099 and 5498.

Any ideas on how to resolve this will be very appreciated
