IFF is known as SSR (Secondary Surveillance Radar, if I remember correctly) by Civilian Air Traffic...it's still IFF with another name. Mode 3 is Mode 3 in SSR and IFF...only the systems have different names.

The secure mode you're talking about is Mode 4 which is exclusively used by the military.

There are two types of radar systems installed each ATC ground station. The first, called the Primary Surveillance Radar, operates on the principle of sending a narrow beam of energy, which is reflected from the aircraft under surveillance, and measuring its distance by noting the time lapse between the radar pulse transmission and its received echo. The second, called the Secondary Surveillance Radar, operates on the coded reply sent from the airborne radio beacon Transponder in response to an interrogation sent from the ground station.

Each mode of operation elicits a specific type of information from the aircraft that is being challenged. Mode 1, which has 64 reply codes, is used in military air traffic control to determine what type of aircraft is answering or what type of mission it is on.

Mode 2, also only for military use, requests the "tail number" that identifies a particular aircraft. There are 4096 possible reply codes in this mode.

Mode 3/A is the standard air traffic control mode. It is used internationally, in conjunction with the automatic altitude reporting mode (Mode C), to provide positive control of all aircraft flying under instrument flight rules. Such aircraft are assigned unique mode3/A codes by the airport departure controller. General aviation aircraft flying under visual flight rules are not under constant positive control, and such aircraft use a common Mode 3/A code of 1200. In either case, the assigned code number is manually entered into the transponder control unit by the pilot or a crew member.

They STILL don't refer to the transponder as the IFF in civil aircraft, A great many civil pilots if told to set their IFF to 1234 (or whatever) wouldn't know whatthehell they were being requested to do.
