If bought online directly at the PAL website (either in Philippines or overseas), expect to pay the travel tax. The confusion is when the ticket is bought through an external travel agency, either online or personally. There's no 100% certainty on this. Sometimes they do include the travel tax, sometimes they don't.

By law, all Philippine travel agencies must collect travel tax (or the exemption certificate) when they issue tickets originating Philippines. Whether everyone complies is a big question.

The best way to check is to look at your ticket's fare breakdown. If you see a 'PH' keyword which has the amount P1620 (or USD39+ equivalent), then you already paid up. If you don't see it, expect it to be collected at the airport.
