This past Jan I filed my 2013 taxes as married filing jointly. I used tax software and it calculated that she could file based on days in US. I went ahead and filed out the forms and used her ssn she got when she first arrived. I e-filed and it was accepted but I did not include a statement declaring her a Resident Alien. We already got our refund is there any issues I should be concerned about.

File an amended return and include a statement declaring that you and your spouse choose to be treated as US residents for the entire tax year. There should be no change to your tax computation since it was all computed on the basis of US residence anyway. You have 2 years to file the amended return, unless the IRS audits you first. http://www.irs.gov/Individuals/International-Taxpayers/Nonresident-Spouse-Treated-as-a-Resident
