I have two questions

1) My son was born in the Philippines, but I obtained his consular report of birth, SSN, and US passport in the Philippines. Since i'm applying for i-1864 for my wife, do I need to mention my son for part 3 2.a (family member 1)? this form is for the immigrant, and my son is technically a US citizen.

2) on Part 5 ( sponsors household size ) question 1 says to enter the number you entered on line 7 of part 3. ( if i dont need to count my son on this form, it would be just "1", my wife ) , but on question 3 states if im currently married enter 1 for your spouse, so if I put "1" again, that would mean im counting her twice, and this form states not to count anyone twice.

so im confused.. anyone please help?

yes you count any children under the age of majority no matter where they live in the world.

No your son is not immigrating or following to join, but your household count is 3.
