My understanding is that USCIS will place them in their own folders so just place the paperwork inside a large envelope, it will be fine. If I am wrong I am sure that one of the senior members will correct me, but I remember reading the interview with one of the former adjudicators and he said they have their own case folders.

Yes, they take everything out and put it in their own folders how they like it. It doesn't really matter how you send it as long as they can get everything out pretty easily without losing it. No need of a 2nd envelope as that's just one more step that they have to take to get at your papers.
