My fiance is currently undergoing an AP in the Embassy of Islamabad since January 18th. We have a difference in age and religion, can this be used against us, and deny his visa because of these differences?

Difference in religion and age difference are red flags for fraud in Pakistan if the woman is older. They can deny you if they don't feel the relationship is bona fide, How many visits have you had to visit him? A couple who are going through Islamabad were recently denied after 21 months of AP, and they are married. Islamabad is one of the toughest embassies to go through by far. My husband and I have difference in reliigon and age difference and we were approved through Amman.

They only know the age. The don't know religion. Islamabad always has AP. Your approval will come in time.

not true, religion is asked, especially in MENA countries.

As a note, sometimes I believe they can at least infer religion (esp in MENA countries) by the persons name. To the OP, AP is mandatory in Islamabad I am not sure there is much you can do except wait...

First of all. AP is NOT mandatory in Islamabad. I have read about it often but it is not mandatory. I just think Pakistan is a tough country. Pray to Allah that you don't go into AP. I am doing to same. I know you've been in AP for a long time. Just pray that it is over soon. I have been keeping you in my prayers and will continue to do so. I know how tough it is. If your relationship is legit you don't have anything to worry about. In sha Allah your AP will be over soon. Allah has reasons for everything. I know it seems difficult right now, trust me I am going through the same situation, but there's always a reason for it that Allah knows what's best. Allah would never put you through something that you couldn't handle. You two and your relationship will come out stronger from this. Just stick together and pray.

Everybody goes into AP, the issue is the time it takes.

For a male in Pakistan it is going to be a long time.

They would not need AP to do it.

Actually NO case is ever denied because of "age" or because of "religion" and you will find no such explanation in any persons denial.

Visas have denied because they suspect the relationship was for immigration benefits only. Age and religion may have been a factor in making that decision, but they are never the reason in themselves.

this is very true, they cannot deny you specifically for either of these reasons. To the OP: As I said in my last post, you need to prove an ongoing, bona fide relationship, age difference and difference in religion does not mean you will be denied, there is a lot a CO looks at when determining whether or not a visa will be approved or denied.
