FIancee's mom stayed illegally in the U.S>

I met my fiancee about 2 years ago, and spent the entire calendar year of 2011 living with her in Colombia.

We're trying to figure out what's the best visa to apply for - should I fly back down and marry her or apply for a K-1?

She's worried because her mother had previously flown to the U.S. (she is a permanent resident now as she married a U.S. citizen) but my fiancee feels like that might negatively affect her case?

Any thoughts?

Nothing regarding her mother will affect your fiancee. Obviously her mothers infraction was forgiven as they often are. In any case it would not affect her daughter

Which visa you choose depends on your needs and desires. K-1s process faster (not by a whole much, really) but when they arrive they cannot work or travel untilyou get a green card. Another $1000+ and 3-4 months or more.

A Cr-1 (spouse) visa takes a bit longer but she can work immediately when she arrives ans well as travel outside the country and return.

Read the gyudes and weigh the options. Choosing the "fastest" way is ften disappointing, be sure what you are doing. Once you choose a route and file a petition you would have to file a different petition and pay the new fee and start all over.
