Timeline

My wife arrived here from the Philippines in April of 2010, we were offically married upon her arrival. We applied for her greencard and it was denied, What happens in this case, will she be deported, and force us to redo everything?

Depends on why it was denied. How about updating your timeline?

12/15/2009 - K1 Visa Interview - APPROVED!

12/29/2009 - Married in Oakland, CA!

08/18/2010 - AOS Interview - APPROVED!

05/01/2013 - Removal of Conditions - APPROVED!

We cannot tell you what you need to do until we know WHY it was denied.

Typically you would appeal the denial because the denial letter also typically gives you a set number of days to leave. However you first need to overcome the reason for denial so tell us why you were denied and we'll give you ideas/options.
