I'm U.S. citizen and I live in Brazil, since November 2009.

In June 2010 I got married only in religious, not in civil and still like to live in the USA.

What would be the most appropriate visa to apply? The Cr1 or K3?

Cr1 is if you legally married. Living together does not qualify as a marriage for immigration purposes but, if you have your civil marriage certificate its real nice to go with CR1 visa.

If your marriage is legally recognized in Brazil, then you are married in the US. Many people have religious ceremonies and they are perfectly legal in the US.

Cr-1. The K-3 is a dead visa so not even an option for you.

You can file using your marriage certificate (assuming you obtained one at the ceremony)

Also, you'll want to look into filing directly with the consulate if you have been legally living in Brazil since 2009. It is much faster than filing from the US
