My husband and I were married in Canada. Shortly after we both returned to the United States for our honeymoon. Now that we're both in the U.S. I want to be able to stay here and become a resident. Will the way that I entered the country be an issue when filing our forms?

He is American and I'm Canadian, in case that wasn't clear. :)

The answer depends on what your intent was upon entry. If you intended to stay, no you cannot. If you changed your mind after your most recent entry, sure. Follow the AOS guide but remain in the USA. Don't leave or the game changes.
