I am just starting out the k-3 visa process with my wife in manilla. We are wondering what is the best route to go to change her last name on the documents. I put down her maiden name on all the k-3 packet and she has a passport with her maiden name on it. But she is being asked if she wants to change her maiden name to my last name on a new passport. Should we go ahead and change her maiden name to my last name or wait til she gets here in the states?

As you have put her maiden name on all the K3 documents (and I assume you have FILED those documents) then she will receive her green card in her maiden name.

If you wish to change her passport that is entirely up to you, but after receiving her greencard she will need to file this document: http://www.uscis.gov/portal/site/uscis/men...00045f3d6a1RCRD and pay the filing fee of $290 to get a replacement greencard in her married name.
