We downloaded a free program to do it compile the call log into a spreadsheet. Instructions are here. It still works as far as I know.

ETA: Look at the second post in that thread instead of mine -- it looks like that might work better, though I haven't tried it since I don't use Skype anymore. We used our method more than two years ago, and it looks like the second post has a better alternative.
