Filing what? Any visa application you file later just means it will be addressed later. No penalty except waiting time.

As long as you file within that 90-days before expiration, you're fine (I presume this is what you mean). You do not want to be late and file after your 2-year GC expires.

As long as you file before the 90 day window ends you are ok. I would not risk filing after the expiry date on the greencard unless you have a very good reason. As far as saving up for the fee USCIS will say that you knew you were goning to have to file for removal of conditions 2 years after you were approved for AOS so you have had time to find the money. So unless you have had a major change in your financial situation withing the last 6 month you may have problemes filing late.
