My situation was a little like yours. We had a church wedding and signed a certificate there and everything but the pastor didnt register it so we had to have a civil marriage a few days later in the courts and our lawyer said its the one that is done in the courts that the uscis will consider our wedding date. So you should go by the date on the marriage certificate as the wedding date. Dont do anything to confuse anyone. If there is any problems you can explain it at the interview with all your pictures and supporting documents, but dont "explain" the problem to them unless they ask about it. You will just confuse the situation because they may not even see it as a problem.
