I am not sure if the process is different for the Philippines but this is the general procedure

As long as you have paid all of the applicable visa fees then there shouldn't be a charge to have the visa/passport sent back to you. Once you (she) gets her passport back the. You would login to USCIS ELIS and pay the $165 green card processing fee. This is recommended to be paid before crossing the border, but I think you can pay it afterward but it would just delay the production of the green card.

There is no delivery fee for visa package from the Manila Embassy.

Visa/passport delivery is free.

If you choose pick-up, you will pick-up the passport at the 2GO branch of your choice.
