My friend and her fiance our about to set up their interview, here is the question. Throughout this process the beneficiarys father name has been listed as unkown for everthing (birth certificate, form etc..) However, they would only do the non-impediment if his name was listed, so the beneficiary got it from his mother. My question is, will it appear on the non-impediment and if so will this cause a problem since all his other forms have listed the father as unkown? Thanks

Not at all. Why?

Because for one it is not a "material" matter. They do not issue a visa or not based on his father's name. Also the G-325a was correct at the time you filled it out, he only found out the name of his father later. There is no requirement to update the G-325a but you can ask to at the interview if you want.
